Array Eucalyptus

Axiom Eucalyptus Genotyping Array (Axiom Euc72K) is a component of our Axiom Genotyping Solution, in which target genomic DNA is prepared and processed on the multi-channel GeneTitan instrument. The automated process includes hybridization of gDNA with this high-throughput microarray, followed by staining, washing, imaging, and output of SNP genotyping data for further analysis. The Axiom Eucalyptus Genotyping Array was designed in collaboration with Drs. Dario Grattapaglia and Orzenil Bonfim Silva-Junior from EMBRAPA Genetic Resources and Biotechnology in Brazil as part of the Eucalyptus SNP Array Initiative (ESAI). The goal of ESAI was to provide the community with an improved lower-density genotyping array with broader applicability and significantly lower cost for operational genomic selection.

Content of Axiom Eucalyptus Genotyping Array (Axiom Euc72K):

  • – Contains 72,000 SNPs.
  • – Genomes of 240 trees across 12 eucalyptus and one Corymbia species sequenced at 3.5-fold coverage at the individual tree level to develop a collection of 47 million raw SNP variants.
  • – Complementary whole genome sequencing data for two subtropical eucalyptus species and Corymbia are used to increase sequence coverage and representation for improved SNP discovery and selection.
  • – Whole chloroplast genome DNA sequence data used to derive a subset of cpDNA SNPs.
  • – Final list of 1.3 million SNPs selected for screening based on physical coverage of the Eucalyptus grandis genome version 2.0 and screened with 960 samples covering the vast majority of eucalyptus germplasm planted worldwide, including 18 eucalyptus species and 4 Corymbia species.
  • – Screening resulted in a database of >780,000 validated SNPs for eucalyptus and 30,000 for Corymbia.
  • 72,000 SNPs selected for a high-throughput production array based on genome coverage and the best compromise to include the greatest number of informative SNPs for the ‘Big Nine’ eucalyptus species and the peripheral species examined, while contemplating SNPs for maximum portability with previous Eucalyptus SNP Genotyping Array.
